I had similar problems on my suzuki. The low VE values meant that the "tuning" was too coarse.
I reduced the Req Fuel figure by 1/3 and scaled the VE table by 1.333.
This made the VE table values much larger which makes the tuning finer.
Only one thing I found that I'd missed was the warm up ...

1) save your current settings

you could use the scale function of the table tool and scale the required fuel to suit or you could start fresh and play around with the generate table wizard using different req fuel to leave you with a similar pulse width on the injectors and larger VE values.

there was a thread recently which suggested altering the required fuel value to allow the use of larger VE values reducing the "sensitivity" of the lower ones to make fine tuning easier

try using the ve table wizard in megatune it created a startup map that let my engine start and run first time. (MS2, V3, 2.23 and EDIS4) As long as you know the output characteristics of your engine it produces a usable starting point.

MSII. V3 2.33 Edis

I set the LM1 for 0-5v 10-20 AFR and used autotune only to find that the LM1 reported the AFR about 0.5 richer than it really is around 14-15:1 compared to a calibrated analyser (MOT equipment)
This meant autotune set all the VE values too lean.
The LM1 calibrated OK in free air ...

you could just use the MSII fuel pump output to drive a relay that supplies your original fuel pump relay with power making the original relay operable by either controller. You might want diodes in the power lines to prevent one controller from backfeeding the other.
