You need to do some more tuning. It is quite normal to see this sort of behavior at first.
Looking at the log, the idle speed is highest when the pulse width is lowest. The pulse width varies from 3.7 at the highest idle rpm, to 4.0 at the lowest. I think you need to flatten the VE table near the idle bins (there's actually a bit of a delay, so the best value is probably in the middle somewhere, with a VE of 58 or so). You need to get that more constant.
Some of the oscillation is caused by the idle DC cycling from 68% to 0% and back, I don't know how that is supposed to work in MSnS-E.
