Compatability of uS and MSII code

From reading about uS on its own website, I understand that it will run any version of v2 or above MSII code. With the addition of the 2nd trigger and 2nd ignition circuits to the uS will the uS code be backward compatible with MSII? If they are intended to be interchangeable, what MSII pinouts will be used for these new circuits? I'm trying to plan ahead.
