Major disagreement between tach and MT.

I have an MSII V3.0 board configured for coil negative input and running fuel only.My board is setup for future hall input and ignition control but I currently have the correct connections for the aforementioned scheme.My car has been running pretty well for a couple of months.Today I was running MT 2.25 and I noticed a 900 rpm difference between my tach and MT's rpm reading (MT reading is lower).I hooked up an DVM with tach and confirmed that my vehicles tach signal is correct.My "RPM averaging lag factor" is set to 100% so that's not the problem.Anybody have any ideas ? I'm concerned that my fueling is going to be all messed up if MS thinks the engine is running 900 rpms slower than it is .
