microsquirt not connecting

When you are not in bootloader mode, what are you doing with the bootloader wire? It should be not connected to anything, just floating...

The skipped files message is normal...

One test you can do - connect the bootloader wire to the Vref signal (+5V), this will tie the port high. Then attempt to connect.

When you are not in bootload mode, after reflashing, does the fuel pump output cycle on and off? This indicates the code is running but the code type selection is not selected (microsquirt or MSII, set in MegaTune).

I tried connecting the bootload to vref and I am still unable to connect to microsquirt.

It seems I am stuck in bootloader mode

We are having the same problem. We actually had everything communicating, while on the engine, and now can flash code but not connect. We also tried tying the bootload wire high (used a 4.7 k pullup) and it sill will not connect. It will still flash code reliably.
