Just to clarify a little bit.
I am basically putting a FZR1000 jugs and head on a XJ700X cases. Both engines were the genesis 5-valve design liquid cooled 10K redline.

I plan on using a hall sensor with a custom skip tooth sprocket (either 12 or 24 tooth) where the old pick up used to be. It will need to be fairly small which does concern me a bit but I have a CNC end-mill and CAD programs to make what I need as long as I can figure out what that is!

Oh - XJ700X! A very different engine from the XJ700 ...

In that case, disregard my last, and I suggest the early R6 TBs with the CV slides. No secondary butterflies to dick around with, and they come apart like lego. The only issue with respacing would be the fuel rail - it's hard welded (brazed?), vs the GSXR's modular-ness.
