I loaded your ini, msq into 2.890 code, changed no. teeth to 12, skip teeth to 12, hit burn, cycled power and saw 12 teeth when MT reconnected. Now one possibility is if you were running the car or on the stim and had rpm connected, and tried to burn, that may not work by design , can't remember how the logic went. But at 0 rpm, which is the only time you should be changing no. teeth, it should work.
