Coil on Plug w/ Wasted Spark

I am using my Microsquirt on a motorcycle engine that stock has a coil on plug setup for all four cylinders.
Since Microsquirt only has two outputs, can I just wire the appropriate coils in parallel off eachother without any negative effects?
That is...can I attach coils 1 and 4 to the same output and be ok?
Also...what is the advantage of using two trigger wheels in a wasted spark setup? The engine already has a cam and crank wheels but I was thinking about just using one or the other.
Its a 600cc 4cylinder bike motor (Can't remember marque off top of my head) bound for a FSAE car.
