This might be a very simple question. I'm just wondering when tuning using a flex fuel sensor does it matter what fuel you tune on as long as the sensor is calibrated correctly? (i.e. does it matter if you tuned for 93 octane vs. E25)

The code was written so the first correction is 100% for pure gas and >100% for pure alcohol, but I believe if you entered 100% for pure alcohol (2nd correction point) and tuned ve for it and then used a value < 100% for pure gas, then that would work.
Ok, that's great to hear. The next thing is with the VE table I can't run a map sensor because I'm running a two stroke and the map doesn't change much is the VE table still usable under this condition?
I think it depends on the engine, but there is an alphaN mode(throttle angle and rpm instead of map and rpm as indexes to the VE table ) and a mixed mode where you can run map at one rpm range and alphaN at another.
