MY PWM is 30% is this right for lows and a 3.0 MS???

Also, I have the stock ignition until I have a handle on the fuel.
I am running MSnSE with 29q2
Has anyone ever had a problem with there drivers going wacky with the battery charger hooked up while starting, and then working fine with it taken off? I am just checking to see if I am losing my mind, or if it is a coincidence??
PLEASE HELP!!!
Today I ran it with 4.5 Req. fuel with the VE turned to 4-5% in the bins that I was using, and it did not back fire but two or three times. But what I don't get is that the fuel calculator gives me 7.6 Req. fuel and I have turned way down and still the 02 bounces off of 15:1-19:1 and the thing is back firing and caughing. When I hit the accelerator the engine does not respond, so I have to hold it down for a while just to get it to rev.
I am still getting that error in autotune that it is outside the window. I do not see why. The green dot for autotune is right inside the VE bins.
This MS is pissing me off...

You should NOT uses a battery charger while cranking, this results in an incredibly noisy power supply to MegaSquirt.
You are not resetting, however, which is good.
You are showing a LOT of accel events, and this is messing up your pulse widths. They jump from 1.8 to 4.8 and back, which will make it impossible to tune. That's why the mixture is so rich.
To fix this, you need to increase the accel thresholds (MAPdot threshold and/or TPSdot threshold). Try at least 100 kPa/sec or 25%/sec or even much higher (double, for example). Set the decel fuel amount to 100% (meaning no cut) until you get the idle sorted.
Also, turn off the EGO correction at idle (set 'EGO active above RPM' to > 1800) until you get this sorted. That will let the changes you make actually have an effect.
Once you reset the above, you will probably have to return to your original req_fuel value.
When tuning the idle, warm the engine up then tune the VE table around idle to make the MAP kPa as low as you can get it.

Not to sounds terse, but most of your questions are answered in the excellent technical documentation that has been written for installing and tuning the MS EFI and is available for download on the main part of this site (Lance linked to it). It is intended to guide new users (like you and me) through these basic questions and teach us a logical order in which to proceed. It appears you either have either not read the manuals or need to review them since you don't understand the basics about idle tuning, warmup enrichment, EGO closed-loop control or Autotune. Again, I am not trying to be rude, but you're asking everyone to tell you the SAME information that is listed here in several places. Please take some time to read this info first and then ask questions about what you don't understand. If you can't read directions, then you should probably pay someone to do the tuning for you so you don't become so frustrated. Or return to the Apexi system with which you claim to understand better. By the way, why are you using 440 cc/min injectors on your Probe? What is your target HP goal?

I got the car to run only a small amount better, but it still on occasion it backfires and I CANNOT get the mixture down.
Today, I put new plugs in it (Old one were covered in black soot) started it, after it died multiple times (while trying to adjust the warmup wizard to keep it running). I got the engine up to temperature (160-170 F) I began to try to lean it out. First I put all the bins I was currently using to between 10-20%. I then started adjusting the req. fuel, starting at 7.6 until I got to 1.5 Req. Fuel. It was still running rich, and was so rich that the O2 was reading 19.4:1
Here are what I set them too:
EGO active above 3000 RPM, 160 F
MS KPa/s
Accel enrichment: 1 300
2 300
2.9 300
3.9 300
Map dot threshold 0.0
Accel time 0.2
Decel fuel amount% 100
Cold accel mult% 150
