Version 2.891 to 3.78 upgrade problem

We have been racing a Mazda Miata using a Microsquirt v2 with B&G version 2.891 code. Since the fix for most new problems is to upgrade to version 3.78 code, we decided to upgrade. We installed Tuner Studio version 2.06, connected it to the microsquirt and saved the .msq. We then loaded version 3.78 and used TS to download the saved msq. TS did issue an error about changed ms code version and we let TS supply new values for new 3.78 variables. We started the car and everything seemed OK so we saved the new msq. Today we updated the backup ms with version 3.78 and downloaded the new msq and tried to start the car. The timing is off enough that the engine either kicks back or fires out the exhaust. We tried the original ms that had worked yesterday and it does the same thing. Yesterday the engine was at normal operating temp and started and reved OK, today the engine was at 80F and wouldn't start. We have backed up to 2.891 and everything is OK but we would like to get 3.78 working. I have attached the original TS 2.891 msq file and the saved TS 3.78 msq.

Hardware:
Engine: Mazda Miata 1.6L 1990-1993
OEM: Injectors hiZ,Coils, Ign module, CLT
Bosch: TPS
GM: MAT, 1 bar MAP, 1 bar baro
Ford: 18-1 (was 36-1) crank wheel, VR sensor

Any ideas about what to change??

Since the timing is off my guess is the auto trigger option is causing the problem. You have it activated in the msq, but it also needs to be activated in TS under File, Properties, Settings tab. Then you need to read the Auto Trigger documentation and review the changes in 3.7x code. The changes and the link to auto trig documentation is in:
http://www.useasydocs.com/details/usv3code.htm. Set the auto trig parameters in accordance with the documentation and cycle power on the ECU. The auto trig will now calculate things like Delay_Teeth and Skip_Teeth.

I did try turning auto trigger off but then I had no trigger signal at all. I am new to TS and didn't know about the File, Properties setting. I was changing it under the Ignition set-up tab. I 'assumed' that TS would take the working trigger settings from my 2.891 msq.

Just reloaded 3.78 and the 3.78 msq from yesterday. Went into Ignition Set-Up, Base ignition settings, and set trigger offset to 280 (from 0). Car started up and seems to run as well as 2.891 did.

Have done much the same a "helpful squirter" in that I have been fighting the ignition set up on my Microsquirt with a "2.86" code and decided if I was going to fight this thing I may as well do it with the latest version of the code, so loaded the 3.78 code with S-19 file and the latest "ini" file. Right off the bat I got really good and hot spark (don't have to look, you can HEAR IT !!) but the timing marks on the flywheel are nowhere to be seen. Looks like the "auto trigger" is working great but lost the timing ?? Any ideas where to start looking ??

If you followed the instructions in the auto-trigger link then the two most likely possibilities are: the auto-trigger isn't set in both the input menu and in the Properties menu/tabs. If you see any variables call Delay Teeth or Skip Teeth or Fuel/Spark Offset in the ignition menus, then that is wrong. The second is that trigger offset isn't set right. To check that, change trigger offset until you see the timing marks, then fine tune it in so the advance gauge matches the timing angle.
