Coil On Plug vs. stock ignition?

Hello, all! I'm a complete newb with the fuel injection game, and I had a question about setting up my bike.. Here are the specs:

1999 CBR900rr brand new stock motor
CBR600F4i TBs and airbox, MAP sensor
CBR954rr fuel pump plumbed into stock tank
Stock timing wheel and sensor

The question is: I have a set of CBR coil on plug coils and all the wiring that goes with them as well as the stock coils and computer that come with the CBR900rr.. Is it worth moving to the newer (presumably better) COP style coils? And if so, what would that entail?

True COP is only useable with 4-channel ignition, and isn't really useful in most NA applications - you'd need to switch to MSExtra code and install a cam sensor to actually operate in true COP mode. Also, some pencil coils don't like being fired twice as often - a wasted spark coil at 12000rpm fires at 200Hz; some COP units are rated to operate at 100-150Hz.

The other point to ponder is that the current uS does not have driver transistors for high-current coils (like most bike coils, pencil COP or double-ended wasted spark). You'll need to add a driver module, such as the QuadSpark from DIY Autotune, my DualDriver, or something of your own creation. The BIP373 used in these modules is intended to drive a single coil, again either a single pencil COP or a double-ended coil. Switching to wasted COP (firing 2 pencil coils per channel) would mean you'd need 4 drivers; sticking with the original double-ended coil will require 2 drivers.

COP pencils look cool, and can be easier to work with than a wasted spark coil, but unless your OEM coils are pooched and you're replacing them anyway, it's extra work for little gain.

Can I utilize the stock ignition computer to drive the ignition and just use the microsquirt to run the Injectors? Do I then pull a signal from the #1 plug lead to let the MS know when to fire the injector?

It would be better to get a 0-12V square wave tach signal than to try to trigger off a plug lead.
